小弟是bioperl的初学者,现在遇到一个问题是关于Genome Analysis Using Perl的,具体问题如下:
Use perl, BioPerl, and regular expressions to examine the C. elegans genome and answer the following 5 questions:(因为C.elegans genome的文件较大,无法上传,只想求教下program如何编写)
Part A: How many different protein entries are listed in the file?
Part B: Which protein is the shortest and what is its length? Which protein is the longest and what is its length?
Part C: What is the average length of all proteins?
Part D: In wormpep160 some proteins are translated from alternatively spliced genes (for students who have no idea what alternative splicing mean, ask your classmates). The IDs of these genes have a alphabetical letter at the end (for example, T21H8.3a). How many genes in wormpep160 are NOT alternatively spliced?
Part E: Some genes have corresponding locus names, which suggest that these genes are better studied than other genes that don't have corresponding locus names. In C. elegans, genes belong to a gene family usually share a family name (for example, srab) and different members of a family are distinguished by a number (for example, srab-1, srab-2, etc). Count how many proteins belong to the family srab in wormpep160. (Hint: you can get locus names in the description text)
目前,我只知道Use Bio::SeqIO to read in the genome file and Bio::Seq to get sequence attributes (description, display_id, sequence, etc).可是这5个programs怎么设计呀?
